David makes an excellent point.
The preference he is speaking of is on the "Advanced" tab of iTunes's
preferences. It is "Copy files to iTunes Media folder when adding to
library". Checking this box causes any media file you add to the
iTunes library to be copied to the iTunes folder.
I only always had this box checked which caused iTunes copy all music
into it's own file structure within the iTunes folder, but I
completely forgot that issue when I posted.
If you have added music files to iTunes that were already on your hard
drive but this box was not checked then iTunes knows where the files
are on your hard drive but it has not copied them to its own folder.
To get iTunes to copy files that it did not previously copy go to the
File menu > Library > Organize Library, check "Consolidate Library"
and click OK.
