The key to this is to turn off automatic sync and just do it manually. Other than that - seamless and easy to keep iTunes libraries on my laptop and desktop. My desktop is more of a print server than anything else now, and a repository for backups of everything. Of course keeping all three - the computer, the laptop, and the iPhone all the same takes a bit of forethought and discipline. The most complicated scenario I had was when I needed to update to a new computer after a catastrophic failure, and had to download a free third party program to fill my the iTunes library on the new computer from the iPhone.
