I had the same exact issue a few weeks ago. I too was missing all my apps
from the apps tab and was worried when the "apps and data on my phone will
be replaced with those on iTunes". I called Apple, and I was told to
uninstall iTunes--BUT it has 6 components that have to be uninstalled in a
certain order (the guide and list can be found on their website). Then
reinstall the newest version of iTunes. I did all that, and now everything
is working great. All apps are there and it still gives you that message
(about apps being replaced by iTunes) but its OK since iTunes will show all
your apps.
